When the Emperor turns on Yoda, he tells him he has been waiting for this a
long time, which suggests he and Yoda have a past. Moreover, he
sarcastically calls him his "little green friend." Was there some kind of
relationship betwen Yoda and Palpatine in the earlier movies or the comic
series?

They know each other as a result of their Senate/Chancellor to Jedi
Council relationship.

Since Sidious is a Sith Lord and Yoda is a Jedi Master, it's unlikely
the two are actually friends, so the "my little green friend" line is
simply a snide, sarcastic comment.

Palpatine was just jonesing to mix it up with Yoda. Imagine how many
years he had to wait before he could take the gloves off.
Nothin' like a little monologuing to make a good vs. evil
confrontation more exciting.

The news had come out in the First World War: The bloody Red Baron was
flying wonce more. The Allied Command ignored all of its men, and
called on "Brett McConnie" to do it again!
