In the prequels, if the Jedi did not know that the Sith was right under =
their noses, why would they talk about the dark side? Why would Mace =
say that "the dark side surrounds(?) the chancellor?" That and others =
are too many specific comments for something that they do not know about =
or should not have on their minds.

All they knew is that it was hard to read the force and that it was
hardest to read things around the chancellor.
There were bad things happening, so it was assumed that the dark side
had an influence somewhere, but the jedi probably suspected someone
close to the chancellor, not the chancellor himself.
There are many other types of dark-side force users who are NOT sith.

thing from Palpatine, why would they even speak of a dark side, the
prophecies or the Sith? From al of their comments, you would think that
they had all of the answers.

With Anakin in their midst reminding them of "The Prophecy", they were
likely being mindful of many things.
Discussions of the Dark Side and The Sith was simply more relevant to the
story plot line.

They felt that the Sith could be there because....
1. Darth Maul was a sith (they didn't know if he was the master or the
apprentice).
2. Presumably they decided that Darth Tryranus (Count Dooku) was the
Sith Master at the end of Episode 2 - and he was still at large,
(possibly recruiting an apprentice).
Clouding is a Jedi/Sith skill... but to cloud the minds of the entire
Jedi council is not a light side thing, it must have been the dark
side.
The prophecies and balance of the force had been called into question
because of Anakin. For all Yoda and Mace's complaints, they knew, from
his midi-chlorian count, that he was something else.... Given that the
dark side seemed stronger than ever (I've forgotten the quote in EP1
stating how long since the last Sith was reported), I'd say it was a
pretty good guess that the prophecy was being "activated".
Also - don't forget that Jedi have some limited ability to see the
future and that they may have seen some things before, or despite, the
clouding.

If you do not know what is going on, how would you know that your mind is
clouded?

My theory would be that it would be similar to say... the mapping
features on certain games (doom, neverwinter etc) where the map fills
in as you go around a level. For the Jedi, they'd be able to close
their eyes and "feel" the presence of others, particularly other Jedi
in Coruscant. If "dead" areas started appearing, they would call that
"clouding". The problem with this theory is that technically, the dead
centre of clouding would be the sith lord... So perhaps Palps was
able to cloud over a much larger area, or perhaps he had other
force-users who were strategically positioned to assist in clouding.
