Most likely, 'ol Patrick was snubbed because he was not American.
However, what they need to help BSG's Emmy chances is an award for
"Best Subliminal Symbolism of Sodomy"
I bet this was catch on and become the most coveted award within Hollywood.
BSG would have good chances of winning this award.

Why wasn't Doctor Who and Christopher Eccleston nominated for an Emmy but
the Office Christmas special from two years ago was ?

Actually, a lot of people would definitely say that "Lost" has at least a
whiff of sci-fi in it. I've read articles about how Lost's Emmy success
was, especially given the lack of success of Star Trek, Twilight Zone, or
even The X-Files when it came to awards. (XF was nominated up the wazoo,
but rarely won).
Just because it doesn't involve space travel or aliens that doesn't rule out
"sci-fi".

You've got a point there. Perhaps the ultimate criteria is that the show is on
one of the traditional networks-- dated though that idea sounds.

Sure, it was aired on Cable in Detroit, Seattle, Buffalo, and Burlington
VT ... twice.
But still being on CBC still wouldn't make it eligible for an Emmy.
